Cufflinks, Cuffmerge and StringTie

Several Galaxy-qld users have complained about long processing time for Cufflinks and Cuffmerge jobs. To address the issue, StringTie package was added to the server. The package has tools for transcript assembly and merge. StringTie assembler is noticeable faster than Cufflinks. In addition, we increased CPU allocation for Cuffmerge, so the performance should be better now. Downside of it: now Cuffmerge belongs to group3, and users can run only six concurrent jobs with tools from this group – check the current Galaxy-qld user policy for additional information.
